It's a shame this article doesn't have any information beyond what the FAA's announcement said; it would be interesting to know the story behind this.
Seems to me is an implication of some sort impropriety with the exam procedure.
Will they have to pay again?

Not really...the majority of people use a DPE (like the subject of this article) that typically charge around $500 per checkride.
More like head examine.
